I found a workaround using Unity 3D:
1; open at least one window of arbitrary application
2; try to open pidgin's main window
3; press Super + w repeatedly until pidgin's main window appears

With Lorem's solution i had the window showing, then i have enabled tray-icon in preferences. For now, the window always shows when left-clicking on tray icon.

Happens here as well. Geza's solution did not work for me.

I'm seeing something similar, but I think slightly different:
  1) Pidgin window goes away (I did NOT close Pidgin)
  2) Pidgin icon still shows up in Alt-Tab list of running apps
  3) When I alt-tab to it, no window appears. Clicking on alt-` right after this to show other windows of this application shows windows for application that previously had the focus.
  4) ps indicates that 4 pidgin processes are running (1 parent and 3 children)
  5) clicking on Pidgin icon on launcher does nothing

I saw Geza's behavior as well:
1) Close all applications
2) Alt-Tab to Pidgin
3) Alt-` to the open window in Pidgin
