What protocol are you using? There is a known problem with Yahoo, see bug #389322.

I am useful: ICQ, msn, Yahoo, XMPP and IRC protocol.
The problem "was resolved" with the prohibition of the Yahoo protocol.

Marking as a duplicate of bug 389322. It has been solved with pidgin 2.5.7, hopefully it will be updated as an upgrade or as a backport. In the meantime, you can use pidgin 2.5.7 deb from pidgin-developers' PPA (at https://launchpad.net/~pidgin-developers/+archive/ppa ).
