Parcellite in Ubuntu 11.x and 10.x is old and buggy, please update packages to latest stable version - 1.0.2rc2
Current Ubuntu package (0.9.3) has broken the clear history and several other important bugs, see http://parcellite.sf.net
Broken the clear history and other bus are fixed in 1.0.2rc2, however the workaround for now is to turn on search as you type, and use Alt-C to clear. Also there are several useful features added in 1.0.x versions, look at http://parcellite.sf.net (there also are .deb packages)
