You did not indicate which ntfs-3g version you are using.

Anyway the performance indeed depends on the file size, and on the fragmentation of the partition. You should try the improvement for big and fragmented files in ntfs-3g-2010.8.8AR.5 See http://www.tuxera.com/community/ntfs-3g-advanced/
