It's affecting me since almost a year (when I was using 13.10 and 14.04 beta builds) but I decided to debug it only today following this : http://askubuntu.com/a/390185

What happens if you unmount all your ntfs file systems before shutdown ?

If I unmount them manually, then the system shutdowns quickly with no bug

If unmounting during shutdown fails though you can unmount manually, then some service needed for unmounting must have been closed earlier. Normally ntfs-3g only has to fsync(2) to make sure the device is left in a consistent state.
