I use applications that draw themselves on thr X root window, so i disable the "draw_background" key for gnome with gconf-editor. However, gnome *still continues to draw the background* and hides the window of the application drawing to the root of the screen. When disabling the draw_background, gnome must not draw anything (image or bgcolor) on the root window. I believe this worked for standard gnome from gnome.org when i used it (at least for a previous version) so i think it is an ubunut bug.

That's not a bug, if you don't want to have nautilus managing the desktop you need to change /apps/nautilus/preferences/show_desktop |
