Move to trash: file icon moved, not removed

Click on file icon on nautilus window, select 'move to trash' the file is moved to trash but the icon does not disappear, but is just moved in the window.

I would like to add that doing so, when in Home folder, it removes also the first folder, if first file is removed. Not always though. Irrespective of the file that I will try to remove, it will at least remove one folder shown in Files as well. Most of the times the case is the same as the one mentioned already: removing first file it removes Desktop folder. Removing second file, usually removes Documents.

Also, when moving multiple files to a different folder, some icons are moved but some stay behind in the source folder.
