Bug Description
On the newest Ubuntu (14.04), hidden files are always shown by default. If the user unchecks "Show hidden files" -option from the "Files" -> "Show" -menu, they will disappear, but will appear again when "Files" -menu is displayed again. This never happened on Unity in Ubuntu 12.04, and as far as I remember, in old Gnome, too.

Open terminal
Unselect: show-hidden
Type: dconf-editor
If not installed install it by: apt-get install dconf-editor
When dconf-editro is started, do:
org --> gtk --> settings --> file-choser
I've had suddenly the same problem, don't know why or how.
found above solution and it seems to work.
