wow, you know to roll packages, and fixed some of the longstanding bugs allready. Could you upload them or have them build in your Personal Package Archive (PPA) https://help.launchpad.net/Packaging/PPA
I think maybe the initramfs creation hook (/debian/initramfs/hook) of the mdadm package could add /var/run/mdadm to initramfs, did you manage to carry the map file from initramfs into the running system?
