Bug Description

Ubuntu 22.04 fresh install or not
After "sudo apt full-upgrade" of 5th august 2023, many essentials packages are flagged unnecessary and uninstalled. Including :
mate-session-manager
xorg
ubuntu-mate-core
After reboot, system broken, no way to start and need to repair.

Edit: add spec machines

Problem appears on 2 computers at home.

Computer #1:
Issue still here. Simulation of `full-upgrade` will remove many core packages.

Computer #2: the issue was here the 6th august. The running of `full-upgrade`has broken the system, then I repaired it. But today, the issue seems to have disappear. The simulation of full-upgrade will don’t remove core packages.

I noticed xorg and the whole desktop (lubuntu first, kubuntu later at another laptop) had been removed, but luckily I managed to reinstall it before rebooting (sudo apt install lubuntu-desktop).

I think that this is a general problem. I installed Ubuntu 22.04 LTS, multiple times from the same Ubuntu `.iso` that culminated in flawlessly running Ubuntu in the past.

It is a vicious cycle, even on purely new Ubuntu with nothing else installed on it. Installing Ubuntu, since Friday 4 August, ends up with an OS that asserts immediately upon boot: 'Error: Marking the upgrade (E:Unable to correct problems, you have held broken packages.)', and if we run

sudo apt upgrade
```

You end up with no GUI.

I suspect this is due to something being terribly wrong with apt's phased updates.
I'd suggest disabling it:

echo 'APT::Get::Always-Include-Phased-Updates "1";' | sudo tee -a /etc/apt/apt.conf.d/999phased-updates >/dev/null

I hadd the same potential problem in Xubuntu 22.04 on 5th August when running
sudo apt full-upgrade
but aborted when I saw much of the GUI was to be removed.

Running
sudo apt upgrade
was successful but following a reboot re-running
sudo apt full-upgrade
again just to test the system, wanted to remove much of the GUI.

Running the full-upgrade command once more on 6th August all was back to normal.

I saw this problem on a laptop running with the 5.19.0 hwe kernel series but not on my desktop still with the 5.15.0 kernel series.

Maybe this is related: Ubuntu 22.04.2 LTS. From Aug 4, 2023 on the Software Updater tool offered to make a partial upgrade to install some software updates which also included the removal of 3 packets:
- gthumb
- ubuntu-unity-desktop
- steam-installer
The latter two are just metapackages to I thought they would not possible remove Unity and Steam itself, and I started the upgrade. Steam and gthumb were removed (but games and settings still intact). The Unity desktop was not removed.

Among the updates was a minor update the Nvidia-535 driver (new version 535.86.05). During the installation of this update, the screen became black with a blinking cursor on the top left while the laptop fans started speeding as a sign for high or full CPU/GPU load. After a while, I tried pressing Ctrl-Alt-F1 to F7 but this made the screen completely black and unresponsive. After another while, I rebooted with SysReq-SUB.
Afterwards the system would not boot to the GUI and I needed to complete the Nvidia installation:
sudo dpkg --configure -a

My system seems to be okay now, except for the uninstalled packages.

Yes, the issue seems to be caused by some kept back packages yesterday:

The following is very odd.

Setup: I install Ubuntu from the same USB drive. I tried to install with updates during the installation and without.

Result: Installations period to Friday, worked with no issues. Installation afterwards, end up with a red stop sign icon on the top-right menu bar. And a message:

    An error occurred, please run Package Manager from the right-click menu or apt-get in a terminal to see
    what is wrong. The error message was: 'Error: Marking the upgrade (E:Unable to correct problems, you
    have held broken packages.)' This usually means that your installed packages have unmet dependencies

Because the above occurs even in installations without updates from the Internet, this suggests that the bug is not fetched during the installation, but is built into the OS. Probably the part that checks the package. However, because this was not a problem prior to Friday, the bug must be in something that it checkes with online.

Regarding the (very well intentioned) suggestion by @ishmaeljx in comment #10 to disable Phased Updates, I may be wrong but I believe that suggestion will only increase the likelihood of installing the troublesome updates. I say that based on the following question and answers taken from https://ubuntu.com/server/docs/about-apt-upgrade-and-phased-updates :

"(...) Can I turn off phased updates?

That depends on how stable you need your system to be. If you just want to avoid any notices about packages being held back during apt updates, and you’re willing to be one of the first people to get updates whenever they’re released, you can turn off phased updates. Be warned, though – if an update is broken, you will almost always be in the first set of people to get it (i.e., you’re basically volunteering yourself as a guinea pig for the early update releases!). It will get rid of the “held back packages” in apt message, though.

If that doesn’t sound like something you want, leave phased updates on (this is the default). You will still temporarily get the “held back packages” message, but your machine will be more protected from updates that might otherwise break it – and once the packages are ready to be safely installed on your system, they will no longer be held back.(...)"

If holding back package updates because of phased updates actively damages systems (as it most certainly seems to be in this case), then it would seem the feature causes more harm than good.

I can then choose to upgrade the OS at points in time that will not break the day-to-day workload and certainly do a backup prior to that.

I agree that the problem seems to be gone and today my two kubuntu 22.04 LTS+HWE have completed the "dist-upgrade". I haven't yet tried the lubuntu laptop.

Just to complete some details. Yesterday, after the alert in the first laptop, I managed to do most updates with "apt upgrade". It seems that the risk was just involved with "apt full-upgrade", which is supposed to be used by "expert people" who know what they are doing and can assume certain risks...

Anyway, I agree that those phased updates should never ever ruin any single system.

Package removals should only happen if you do apt full-upgrade or apt-get dist-upgrade. With apt upgrade you should be safe from this bug, as it does not remove any packages.

Here in my environment the same thing happened when trying to install the Ubuntu updates, the screen just went black then the prompt kept flashing and when I restart the machine the terminal is displayed but the graphical environment is not displayed, searching on the Net I see that it is a problem that affected many people around the world, as the cause was generated by an update released by canonical, I believe that only they can solve it

Same here on a « regular » Ubuntu 22.04 LTS.
full-upgrade removed ± 170 packages ( the whole DE + things related to xorg and graphic stack ).
Reinstalling ubuntu-desktop afterwards restored them all.

On 5th of august :

The bug 2025462 is about deleting ubuntu-desktop during dist-upgrade.

I have a problem where upgrader wants to remove manually installed packages.

In my case when I run "apt list --upgradable" it proposes to upgrade these:
python3-distupgrade
ubuntu-release-upgrader-core
ubuntu-release-upgrader-gtk

If I select GUI System / Admin / Software updater it proposes "Partial update". From there I can see planned removals and they include several packages that I have manually installed, e.g. vlc and keepassxc.

I also remember that after an earlier upgrade from ubuntu 18 to 20 I always had to reinstall e.g. borg backup which was removed during upgrade although that was installed manually. I never reported this because it was so easy to fix afterwards.

I also find it problematic that it is not possible to copy paste information from the Ubuntu SW Updater GUI app as text. Of course you can take screenshots but not all bug reporting tools (e.g. this one) or your own inhouse maintenance doc tools allow storing screenshots.

I took the sledge hammer approach and reinstalled the system as /home was/is on a separate partition. At least I was able to clean up a messy partition table, and it needed an efi partition besides anyway.
