I do not understand.

It could happen when I log into graphical software that requires access to the root privileges of the lxqt operating system

In the logs I see messages from:

And you *always* had this issue? This is included with every copy of Lubuntu since 18.10 with no such problems, so the issue must lie with something you installed or setup. Try booting a live Lubuntu system and see if you can get the same results. I'm sure you won't.

That doesn't mean this isn't an issue, but in order to resolve it, we would need to know which conditions are leading to the problem.

I'm getting error when trying to run synaptic from .desktop file or run `synaptic-pkexec`.
I'm getting popup window for password entry. I enter correct password and then I got error:

I'm pretty sure this is not a duplicate as no one else on the other bug mention the general protection fault you're seeing.

However, I'm also not sure this is a bug, either.

I installed synaptic (why not just use Muon? it's the same thing—an apt frontend—and comes with the install) and ran synaptic-pkexec and had no issues.

If /var/log/installer/casper-md5check.json exists, then you skipped the file check at the beginning of the installation process and that right there may indicate you have a corrupt installation, which could explain this strange behavior.
