After upgrading to Ubuntu 13.04 I can only start X by terminal startx and some windows are modal

Bug Description
After I have upgraded to Ubuntu 13.04 I first had a problem with my screen, it showed black with a cross cursor and nothing else. I got that fixed by installing latest NVIDIA drivers.
Now, when I run gedit form a terminal I get the following message:
