I believe theming should be adjusted so this issue is avoided in the first place. My lab uses Ubuntu because it's currently the most developer friendly OS. Eclipse, the most popular open-source IDE, should be usable out-of-the-box.
Black-background tooltips are probably a bad idea for many other applications as well.

To see this bug,
-open Eclipse
-make a new project and a new class
-at the top type, on a new line "import java"
-with your pointer, hover over the word "java", underlined in red
-you'll see a tooltip come up, with 8 unreadable (blue-on-black) "quick fixes"
