~/.gconf/desktop/gnome/peripherals/keyboard/kbd/%gconf.xml overwritten on login

I am version controlling my settings, including ~/.gconf/desktop/gnome/peripherals/keyboard/kbd/%gconf.xml. To simplify the maintenance of the files, I use symlinks to the file which is stored in a separate directory structure:
ln -s ~/settings/Linux/user/.gconf/desktop/gnome/peripherals/keyboard/kbd/%gconf.xml ~/.gconf/desktop/gnome/peripherals/keyboard/kbd/%gconf.xml
After logging out, the link is still there (checked in virtual console). After logging in again, an old configuration file is there instead, with different settings.
