Associated LyX files open with JabRef's application icon

If a LyX document is linked from a BibTeX entry in JabRef (requires you to define LyX as a new external file type, with application set to "lyx"), you can start LyX by clicking on the file icon in JabRef. However, in this case LyX appears with a JabRef icon in the Unity dock. A JabRef user reported that the icon was also wrong in the Alt-tab switcher, but I couldn't reproduce this. When starting LyX normally (not from JabRef) the icon is correct. This bug only appears when running JabRef from the repository, not with JabRef jar file downloaded from SourceForge.

I am the lead developer of JabRef, so I can make changes to the JabRef code if necessary.

I just noticed another bug, which I won't file quite yet, because it's possibly related to this bug.

In Ubuntu 11.10, when opening a linked PDF in evince, the menus are located at the top of the window, not in the global menubar. OTOH, if you open the PDF from nautilus, or use "xdg-open" from the shell, the evince menus are in the global menubar, as expected.
