I'm also seeing FLAC playback completely broken in at least 3 media players (Rhytmbox, Banshee, Clementine) in 12.04. All of them seem to be stuck in a 'playing' state but locked at the 0m0s position (x86 version, not amd64). Tried multiple files with different parameters (16-bit, 24-bit, 48 and 96KHz) and they all work perfectly on other installations.

When the flac stop, drag the slider in Rhythmbox could make it working again.

If it affects Banshee, Rhythmbox and Clementine, it's probably a gstreamer issue, and you're likely to see this in other applications using gstreamer -- Totem, for example.

Changed in rhythmbox (Ubuntu):
status: Incomplete → Invalid
no longer affects: banshee
