The problem (at least in my case) is that "shutdown" needs root privileges and during the upgrade to natty (and btw everytime I upgrade to a new Ubuntu version) the privileges of shutdown are restored to the default ones. Hence after every upgrade i have to run the following command on a terminal
sudo chmod u+s /sbin/shutdown
