The issue seems to have been resolved after an update for me.

The Problem here is that ubuntu is shipping a gnome-keyring package that is malicoulsly hjacking the GPG_AGENT_INFO environment variable and thus breaking gnupg2 and software (like GPA using it).
For more information about this see: http://wiki.gnupg.org/PlatformNotes

Or the gnome-keyring bugreport:
https://bugs.launchpad.net/ubuntu/+source/gnome-keyring/+bug/884856

If you unset GPG_AGENT_INFO or set it to the real gpg-agent the issue goes away. (At least for me)

You can use gpa by using the following command:
env GPG_AGENT_INFO= gpa
Note that there is a space between "=" and "gpa".
