The menu bar in the Terminal is showing up in the window as opposed to the global menu in the top bar.

I think you are describing one of the differences between the Gnome window manager and the Unity 2D desktop. There is an option to login using the old Gnome desktop, but it is unlikely you used it -- you would have noticed bugs far more bothersome than menu bar behavior.
When you logged in, was there a menu with current selection "Ubuntu2D"?
