Open applications showing behind desktop icons when logging in after inactivity or after logout

Bug Description

At first login after boot everything is normal. But when logging out/suspending and logging back in, the last open windows are shown behind the desktop symbols. However I can not interact with the windows. If I use Alt+Tab or click on the window in the Dock then it is normal again.

After login, I would expect the windows to be either minimized and only see the desktop or only see the windows without icons in front of them.

On Ubuntu, I am affected as well. And I don't have an extensions directory in ~/.local/share/gnome-shell/ either.

I'm not sure it may help, but I started having the same problem after installing a 3rd party software (Vivado ML standard from company Xilinx).

Then I found this entry on the Arch forums about compatibility issues with Wayland (with a recommendation to switch to xorg):

Accordingly, it seems a compatibility issue between Wayland and jvm

I don't know philipz99' case, but on my side the issue is self-contained

I just found out that for me the problem only occurs when I'm running the software Powerfolder for file synchronization, which is also a Java app. So, it probably really has something to do with JVM / JRE.
