It seems like gnome3-session or some caller discards the LD_LIBRARY_PATH, because it is unset in /proc/`pidof gnome-session` /environ. I wasn't able to track it further, but it is definitely somewhere between calling /etc/X11/ Xsession. d/55gnome- session_ gnomerc and running gnome-session (through gnome3-session).
BTW, I didn't encounter such a behaviour with standard GNOME 2 and gnome-session, so I suspect gnome3-session.
