"Always on top" window prevents new windows from taking focus

Bug Description

1. Launch a terminal
2. Launch something from it, say 'xlogo &'
3. Put xlogo always on top by right clicking its title bar and selecting that option.
4. Back to the terminal, open a new window, preferentially something whose lack of input focus is evident, e.g. 'zenity --password'.

Expected: New window has focus (you can type right away into zenity).
Observed: Old window has focus.
