This happens when you're using GNOME shell. GKSu doesn't work well with the Shell because it tries to lock the whole screen. It should use PolicyKit to authenticate instead. There was a project to do so, but I'm not sure what's its state today.

But I'm not using GNOME shell, just standard GNOME.
