This issue occurs for me as well. I'd like to say that although SOME may consider this a "design decision" or a feature, the fact that gedit does this silently, and has no options to turn this behavior off is very annoying. Neither notepad++ (windows) nor Kate generate a newline at the end of file and I've never once experienced a problem, in fact, that's DESIRABLE.
