All HDD space used up. firefox lost bookmarks, not working properly

Bug Description
Left the computer on a facebook app, left the house and upon return firefox was unresponsive. Restarted and lost all Bookmarks, was unable to restore from backup. No new sites were entered in the history and the back button did not work. Extensions do not work properly. Many websites features and unusable. Cannot Use launchpad in ubuntu for one, had to boot Window to file report.
Upon further digging Ubuntu Does not see any of the free space on the HDD that it is installed on. I was able to backup to my secondary HDD though from ubuntu.
running 8.10 64 bit with firefox 3.0.11
