In 9.04, no preferences are retained, during & after the upgrade. This can be a major security issue for those who automatically clear private data.

This seems to be affecting me also, as of today. Firefox 3.0.8 on Intrepid 8.10.
Bookmarks are retained, however preferences such as auto-scroll and home-page are lost on Firefox close and subsequent restarts

sudo chown -R bra10n:bra10n ~/.mozilla
The above fix was suggested by ubuntuforums and seems to have fixed the problem
