Strange behavior of the drop-down menus.

Open settings manager, go to preferred applications, move the window then try to change some application: menus pop up in unexpected places.

There have been many changes in Ubuntu since that time you reported the bug and your problem may have been fixed with some of the updates. It would help us a lot if you could test it on a currently supported Ubuntu version.

Is the bug reproducible if you run "exo-preferred-applications" instead? This command opens the preferred applications window directly without embedding it into the settings manager window.

No, everything looks fine in this case.
