Negative unread counts without rhyme or reason

Bug Description

When I open up chat windows after seeing them in the message bar I see negative unread counts in the message list.

Screenshot is attached.

Might be related to #1262980 (duplicate entries for chats in the message list)

It's not just that, sometimes the messages from 'negative' count are not showing at all in message window, you have to read them from conversation history, which means you need history window opened on daily basics.

I can confirm this too (running 13.10 x64), when somebody starts GTalk conversation with me i get the notification pop-up, messaging icon is also highlighted, but when i open the chat window it is empty and title says -1 unread. However in conversation history i can see the mesasge. Sometimes after a while message appears on top of conversation (even if title still says -1 unread) When i reopen the conversation window the message is there too.
