Emacs launched from XFCE applications doesn't use ~/.Xdefaults geometry

Bug Description
The emacs.geometry that I have set in ~/.Xdefaults isn't applied when I launch Emacs from XFCE's applications menu (GUI option). It is when starting from terminal or XFCE keyboard shortcut.
I'm running xenial and Emacs is version 24.5+1-6ubuntu1. Please, feel free to reassign to xfce4-panel if this is the culprit.
