Eclipse is hard-coded on the blacklist of appmenu.
So it's rather a bug of appmenu but not of eclipse package.

Apparently there are still some small problems with the Eclipse menus when using the global menu, but my personal opinion is that they are small enough to ignore for many use profiles.

Since the only way to change the blacklist in appmenu is currently to rebuild the package or use an editor to fiddle with it's internal string resources, it would be nice to have a whitelist config file that could be used to override the blacklist. If nothing else, this would actually permit testing of the Eclipse menus in the global menubar for the average mortal. I have hacked my library as described here : https://bugs.launchpad.net/eclipse/+bug/618587/comments/46 ; and I'll be working with the global menu until I find a problem that prevents me from continuing.

I've performed the "#46 hack" and Eclipse now integrates with the application menu. I don't think I've come across any unwanted behaviour from Eclipse (other that its usual quirks).

What exactly is it I should be aware of? Has there been reported any specific errors or test cases about this that I can test if they're still present?

(That binary blacklist is ridiculous! I would have thought the people of such a central library would know better, and instead load their blacklist as a user-friendly text file on library start up. I wonder if there's a report on this...)
