We have fixed this for eclipse Lucid; I cannot remember if it was done in time for the Karmic upload or not. If this has already made into Karmic; this bug will be closed when I have digged out the changelog for eclipse in karmic-updates. If not, I will leave it open until we have determined whether to back-port this particular change or not.
Regardless, this is only done for users not having a ~/.eclipse (because we have to inject into files stored there and the absence of ~/.eclipse is the only way we have of knowing the user have not modified him-/herself).
