After reboot I ran the Update manager, it said that I have two broken packages on my system and suggests that I should use the "Broken" filter to locate them. It tried to install vlc-nox as an important security update, but failed:

(Reading database ... 191666 files and directories currently installed.)
Preparing to replace vlc-nox 1.0.2-1ubuntu2 (using .../vlc-nox_1.0.6-1ubuntu1.2_i386.deb) ...

Fixed this by executing sudo rm /var/cache/apt/archives/vlc-nox_1.0.6-1ubuntu1.2_i386.deb
and running updater again.
The source of the problem remains unknown.
