I think I have found a fix for the bug in the pdftopdf CUPS filter. I attach an x86_64 binary of the fixed filter. If you need I can also make a 32-bit (i386) binary.

Do

sudo cp pdftopdf.new /usr/lib/cups/filter/pdftopdf
sudo chmod 755 /usr/lib/cups/filter/pdftopdf

and try again. Is everything working for you now?
