Having any app window open, if the last click was inside the app window, or the titlebar (NOT moving the window, just a click) and then going to System>Shut Down, opens the shut-down dialog underneath your app, having focus on the app....

Clicking and moving the app via the titlebar though, then shut down, the shut down dialog opens as it should...

Disabling compiz though...the shut down dialog always opens on top, but sometimes without focus...
