Seems to be an issue with the Dodge animation.

Not part of the default installation, but have had it enabled for Focus Animation since installing raring with no issue until today. Disabling dodge removes the problem.

Problem still exists in fully updated Ubuntu 13.10 with nvidia-310 (proprietary) drivers on gefore 460 gtx. Windows that have transparency applied become completely transparent. Windows with out transparency become completely black. Disabling Doge fixes the problem.

Is there a work around or fix?
