I'm not really sure which package the issue will be found in, but after looking at the recommended *link (below), I will guess that it's either compiz or nautilus:
"If your problem is with window management (for example, focus stealing); If you are using compiz (visual effects), the package is compiz.
or
"If your problem is with the actual desktop (for example, with desktop icons): In Ubuntu and Edubuntu, the desktop is managed by the file browser, nautilus."

OS: Ubuntu 12.04 LTS - 32-bit
Processor: AMD Turion(tm) 64 X2 Mobile Technology TL-58 × 2

About 1 week ago my pop balloons looked fine when applications such as Empathy would use them to notify me of mail, or Ubuntu One of competed uploads, etc. Now when the notification appear over a light background color (white for example) the notification is barely readable as the entire balloon is pretty much washed out with the light background color. Please note that when I hover the mouse pointer near the bubble, it begins to take on the color it should have.
NOTE: If I use Ubuntu 2D it works perfectly, just as it should.
At the recommendation of an associate (who is also experiencing this problem), I tried installing and using notifyosdconfig to adjust the properties of the balloons, but even if I change the settings to 0 transparency, they still have the issue and are just a bit more readable than when I have various transparency levels set.
