I configured backintime with root permissions with the gnome front-end by choosing the "Daily (anacron)" automatic backup (advanced options). The only parameter of this method is the frequency in days.
However, cron will launch this task each 15 minutes. This current workaround allows a backup task to run even if the computer was previously shutdown or suspended.
I would appreciate a script in /etc/cron.daily that would be executed as root. In this directory the script would be launched either by cron or anacron (but not both). The script would first perform the backup resgistered with root permissions. Next it would iterate into the users '~/.config' directories and finally perform the user backup defined in each '~/.config/

Please re-open and report back if you can reproduce the problem with the latest upstream(!) version Back In Time.
Be aware that the latest version (1.3.3-4) in Ubuntu is out dated.
