In Gnome it was not responsive. In KDE (I went back to it in the meanwhile) minimize to tray works correctly when double clicking on the tray icon. When clicking on the minimize button, the program remains on the panel, but responsive.

It seems something old. Can you still reproduce this bugs with a series of steps? I have not be able to in lucid.
Anyway, it seems more of a gnome-panel problem than an amule one. Reassigning.

it's not a gnome-panel issue either amule or compiz or a video driver issue

I can confim this bug in 9.10 gnome.
See attached screenshot.
Steps:
1. Enable minimize to tray
2. minimize
3. The panel tab remains until the next clock
4. a few lines remain on the bottom of the screen untill some other window overwrites it
The amule program remains responsive.
This did not happen in 8.10.

I tried on another machine running Lucid with Gnome and I could not reproduce it.
This effects doesn't exist if you minimize aMule by double click on icon in Notification Area. Happens only with minimizing by clicking on minimize icon in window title bar.
Additionally if option "minimize to notification area" in aMule is selected then after application minimized, aMule bar in Gnome Panel is still displayed (hides after clicking on it).
Is the program still responsive if you try to right click over it in the panel? This seems more of a panel or xorg bug.
