Happens to me too. Since upgrading to Saucy all my custom shortcuts have been thrown into the "Other" folder and previously made folders have disappeared!

For me, drag&drop (moving items between categories) is also not working. On starting, stderr gives:

(alacarte:9493): Gtk-CRITICAL **: gtk_accel_label_set_accel_closure: assertion 'gtk_accel_group_from_accel_closure (accel_closure) != NULL' failed

(alacarte:9493): Gtk-CRITICAL **: gtk_accel_label_set_accel_closure: assertion 'gtk_accel_group_from_accel_closure (accel_closure) != NULL' failed

Ok, some investigation reveals that drag&drop was dropped in 12.10. I had 12.04 running prior, with menus already setup, and upgraded later thus not noticing this. So this would be a separate issue.
Besides that, i checked that alacarte actually creates at least item- and folder-entries in ~/.local/share/, but i don't know where to look for ordering-configuration, i.e. what stores information about which item goes where. Maybe the problem is there.
Still, i wonder why drag&drop vanished. How shall I move items where i want them? Or am i not supposed to do that? Is menu structure now fixed?

I consider this a serious bug as Alacarte is the only way to add graphical launchers in Ubuntu, and before I found that bug I just kept adding more and more launcher for the same thing (hoping to fix an issue in the first launcher I created), but of course it never helped.

Are people also finding that the items they create don't keep the icon that's associated with them? I've since moved to Gnome Ubuntu 13.10 because of this bug (before I found this issue), and don't know if that's an additional error that's happening only in Gnome Ubuntu that I should raise separately.

Is this still problem in newer Ubuntu versions?
