Have only partial upgrade of Jaunty 9.04

Bug Description

I have two computers that I tried to upgrade from 8.10 to 9.04beta then to 9.04final. Both have partial upgrades as I got the following message: "Not all upgrades can be installed. Run a partial upgrade, to install as many updatedes as possible.
This can be caused by:
-a previous upgrade that didn't complete
-Problems with some of the installed softeware
-Unofficial software packages not provided by Ubuntu
Normal changes of a pre-release version of Ubuntu

One comp0uter is a desktop with an AMD CPU, the other is an Intel CPU netbook (Acer ONE). I have not started an update on my Laptop.

In addition I have a couple of other bugs.

How did you do the upgrade? Which command or tool did you use?
