Click packages include *everything* in the folder

Bug Description
Related to bug #1214628, I've now realised that when generating a click package, it includes everything in the project folder, including the project file, and more importantly, it generates the click packages at the root level. So the second time I generate one (version 2), it includes the previous one as well.
This will get messy very quickly and create all sort of embarrasing situations.
Maybe the project code needs to go into a seperate folder, and we only include that?

The Click packages are created in the folder what holds the project and not in the project for some releases. At least in the 2.7.1-0ubuntu7 I could verify that.
