Main Menu edits also affect Control Center

Bug Description

The menus in Ubuntu Mate are so cluttered with things in Accessories, Administration, Preferences, System tools (I mean what are the differences? Why is Disks under Preferences??) anyway, most of which if not all are mirrored in Control Center which I use all the time.
So in a tidy up I decided to use the Main Menu editing function to remove all the redundant menu item since no problem they were in Control center anyway (which is where I do believe they should be).
To my absolute horror I then found out that every menu item that i hid from the main menu also disappeared from Control Center - WTF? By shear luck I didnt hide Mate Terminal ("Terminal") otherwise I would have been totally screwed - and I managed to find the command line for the menu editor (movo or something equally obscure) which saved me. So now I am back to square one.

But I mean, come on, Control Center is great but its ridiculous that it depends on items also cluttering the the main menu.

Also another observation, WHY is the file manager got a weird name like Caja or whatever? Why not just call it File Manager which anybody would recognize? Doesnt make sense, think of the non-nerdy user. Same applies to other apps with similarly weird names instead of what they do. Also, there are lots of MATE this and MATE that entries... please do us all a favor and drop the MATE in front of everything yes we get it we are running MATE but no need to hit everyone over the head with it.

My main point being: Ubuntu Mate is very good and its the OS on my home system, but when I set it up for other people I realize the menu system is too cluttered, it has weird menu names and MATE MATE MATE is used far too much. Think simplicity, clarity, ease of use, less is more. You are nearly there lets get it from good to great.
