Ctrl+Shift+X do not work if using extra control (repurposed CAPS)

Bug Description
I use CAPS as a control for a long time (10 years). You can configure it in gnome-tweaks, keyboard & mouse, additional layout options, Ctrl position, Caps Lock as Ctrl.
To me, this extra control always worked perfectly for absolutely everything. It is like some low level driver swaps the keys before any application can notice (it even sends control to the other side in raw keyboard mapping over remote terminal sessions).
The problem is that some of the shortcuts for Terminator never worked for me (point in case is Ctrl-Shift-X for maximizing current panel), until I used a normal control by accident today and it worked.
So it is making a difference between using caps as control or a real control.
I'm not sure this is a gnome general problem or a terminator specific problem so I'll start with terminator.
