Bug Description

How to reproduce:
  http://paste.ubuntu.com/23563951/

If you do the process from scratch again without the 'cp' they do differ.

I was not expecting what i have in /usr influencing the contents of the snap file

I can reproduce with your steps, Albert. Notably, the files in stage/ are what I'd expect. But prime/ hits this bug.

$ diff stage/usr/lib/pulse-8.0/modules/libalsa-util.so prime/usr/lib/pulse-8.0/modules/libalsa-util.so
Binary files stage/usr/lib/pulse-8.0/modules/libalsa-util.so and prime/usr/lib/pulse-8.0/modules/libalsa-util.so differ
