This is exactly what is happening here. Could you please launch Shutter
via terminal and check if there are any errors when reproducing this.
Additionally it would be helpful to show your settings - especially the
page 'Behaviour'.

Thanks for your help.

I am sorry, but I still can't reproduce the error. Could you please create a screencast (e.g. with gtk-recordmydesktop)?

I think the origin of this bug is this setting: "Show main window after taking a snapshot."
If you disable this, the problem is.

I don't know if my comments will be helpful at all, but I think I am experiencing something similar. I am running ubuntu 12.04 with unity and have print screen bound to take a screenshot through shutter preferences. If I have "Show main window after taking a snapshot" unchecked and, after a reboot, I take a screenshot BEFORE first opening shutter main window, such as opening shutter via unity dash, I cannot display the main window afterwards. Attempting to open the main window via unity does nothing. Trying to launch via terminal results in "Shutter already running." As long as I open the main window before hand after a system reboot, there are no problems if I later close main window and reopen via unity dash or terminal.

Also, if "Show main window after..." is checked there are no problems if I take a screenshot before opening main window after a reboot, it opens as normal after the screenshot.
