Plank looses its running application indicator if said application is restored from the messaging indicator

Bug Description

On occasion plank 'looses' a running application indicator in-spite of the fact that the application in question is still running. I've noticed this with Thunderbird and Empathy thus far, and it appears to occur after said applications are restored from the messaging indicator.

Thus far I have not been able to reproduce this behaviour in a predictable fashion (i.e. It doesn't appear to occur every time these applications are restored to/from the messaging indicator). I'll keep an eye on the situation and report back once I can see a pattern evolving, I might also run plank in debug mode and see what that throws up.

Also worthy of note is the fact that I observed similar behaviour within Docky 2.x AND that unless first summoned from the dock (it running in the background, minimised to the messaging indicator), Empathy typically does not show a running application indicator.

I just had a play around with this, with plank in debug mode, and it seems that plank only looses thunderbird's running application indicator when thunderbird is restored from the messaging indicator and ONLY when there is a new message in INBOX (not any other folders, such as my launchpad folder) and ONLY when thunderbird is restored from INBOX. However, the debug log shows an error of some sort (see last two lines below) preceding this event and no further messages regarding the event in-question. So this could all be coincidental.
