Files that are hidden in file manager are visible in folders dragged on to the Dock
For example, files that end with a tilde (~)
This happens with any file that is opened with Emacs ever—it creates a backup version of the file that has the same name but ends with a tilde to hide it from the file manager
So to reproduce, make a text file in a folder that has been dragged on to the Dock
Open with Emacs; Emacs will make a temporary version of the file that ends with ~
This file will be visible in the Dock, but not in the file manager
Alternately, just drag ~/ into the dock and type the following in the command line:
$ touch ~/newfile~
It will be visible in the folder in the dock, but not in the file manager
