No i seem to be mistaken, pinta thinks it had saved the file as a .jpg as it put the name in the title bar but didnt actually do so.

If you are asking me I would just remove this "Quality" dialog and set quality to 100%. It is little bit annoying to always just confirm with OK button this damn quality. I know this would mean remove of one tiny feature, but if someone really needs to optimize JPG image then Pinta is not a program for that, you really need some advance image editor or image optimizer. But also removing this tiny feature would also mean to simplify the use default Save. You know when average user tries to save an image it needs to bug through not important setting. In my humble opinion this Quality feature should be implemented as Adjustment/Effect and not as save feature.

I see Quality dialog only meaningful if there are plenty of setting to choose from, so optimize image. Having one single setting is just an annoyance and as written above adjustment would be more appropriate.

Yes, I know now is a question should we remove tiny feature from Pinta, because we are living in the world where more and more and more feature is what is expected. But sometimes less is more and actually it is more - you simplify saving and that is having less is having more.

Yes it would be more ideal to have the quality settings in a preferences dialog and then give users a checkbox on the quality dialog to disable it.

I've fixed the original issue for Pinta 1.6 (https://github.com/PintaProject/Pinta/commit/9c601d21723a31c6caa49562d8f9eb46a18dfa7a), and we can look at improving the UI for saving jpeg files in the next version.

Was working with gThumb and noticed that it by default hides these save features but under Edit > Preferences, they have a Saving tab that list various file types and their default save behvaiour.

Yeah, that's definitely one approach that we could take. Another possibility is to see if we can add an expandable section at the bottom of the save dialog to expose options for the selected file type.
