Bug Description
The new merged xtrabackup binary in the 2.3 branch rebuilds indexes twice when --rebuild-indexes is used. The innobackupex script made sure to remove --rebuild-indexes and --rebuild-threads from the xtrabackup command line when calling xtrabackup the second time.
Now that we have just one executable, we start InnoDB two times with exactly the same option values, including --rebuild-indexes and --rebuild-threads.
