Bug Description
pt-config-diff only checks the config details from configuration files which comes under [mysqld] group and not other option groups, like [client] [mysqld_safe] [mysqldump] [myisamchk] .

As per description, pt-config-diff is only used to compare server variables:
"pt-config-diff diffs MySQL configurations by examining the values of server system variables from two or more CONFIG sources specified on the command line."
